The third entry of the series and the first one to not be localized. This game introduces the secondary Secret Techniques/Supers (dubbed "Crisis Specials" here), though most of them, like Ino's, aren't used through a secondary input and instead replace the primary Secret Technique when below 40% of health (indicated by a flashing red healthbar). It also introduces transformations by pressing Down + X, making Nine-Tailed Naruto (when Naruto has less than 40% in this game), Sharingan Sasuke and Sharingan Kakashi become part of the original character instead of a separate slot. Newcomers include Tenten, Choji Akimichi, Shino Aburame, Temari, Itachi Uchiha, Jiraiya, Tsunade, the Third Hokage, and after being present in the previous game as the shop owner (and reprising that role here), Anko Mitarashi. The game's presentation, gameplay additions, story and some of the newcomers and stages were adapted for Naruto: Clash of Ninja Revolution for the Wii, an alternate reprisal/localization of this game using Naruto Shippuden: Gekitou Ninja Taisen! EX's engine (and conserving said engine additions), but with a much more cut down roster (although adding Kisame Hoshigaki as a playable character).

Naruto: Gekitou Ninja Taisen! 3 utilizes a fairly simple control scheme. Characters can walk and run, jump, attack normally or with ninja weapons and perform special attacks. Unlike many fighting games, there are no complex button inputs to perform attacks. Most combos begin by pushing some combination of a direction and an attack button.
